    I faced this problem with Xilinx FPGAs, first of all what mode of programming are u using, is it slave serial mode or boundary scan or what. slave serial mode should be the easiest to deal with.
    check ur cable setup from BIOS, it better be SPP (standard parallel port). if the problems still exists, few restarts would help!!
