Spartan 3 might be a little limiting to run Linux on, Linux tends to want a MMU, Ok you can code it to run with out an MMU, but not nice,
Much easier from a software perspective to have a MMU,
If you go for the Xilinx CPU ( Micro Blaze) then you should use a Spartan 3A which can use the micro blaze 7, which has MMU support.
I'd presume same argument runs for other soft processors, you should have an MMU to run Linux with little Linux software hassle.
( OK I'm a hard ware guy, just reporting what I've seen with my software teams )
BTW: to save confusion, MMU = Memory Management Unit.
